While searching for the Orb on Praxius IX, Nebula walked into a trap, and became ensnared in a Laser Thorn energy net.
Thanos called them back to the Sanctuary II before Gamora was able to free her, and Gamora chose to leave her sister behind rather than risk Thanos's wrath.
